Alternadamente trabaja como corista de Charly García, donde conoce a Fito Páez, quien sería su pareja por varios años. Se desvincula de "Los Twist" y en 1985 graba su primer disco solista, "Detectives". En 1990 compuso con Charly García el tema "Siempre Puedes Olvidar", incluido en el álbum publicado por éste último ese año, "Filosofía Barata y Zapatos de Goma".
Su trabajo más exitoso fue el álbum "Algo Mejor", editado en 1991. Con la mayoría de los temas compuestos por Fito Páez, el disco contó con una amplia repercusión gracias al corte "Mi Enfermedad", de Andrés Calamaro, y otros temas como "Una Chica Como Yo", "Kitty", "Sobredosis de Amor" y "Algo Mejor".
Luego, en 2002, editó el disco "Información Celeste", que cuenta con doce temas que demuestran su crecimiento tanto personal como profesional, pero con el clásico ritmo que la caracteriza. Su siguiente trabajo fue "Inconsciente Colectivo" (2005), que recibió con un Premio Gardel y fue nominado para el Grammy Latino, y que reúne grandes temas del rock argentino, cantados junto a otros cantantes como Fito Páez, Daniela Herrero, Gustavo Cerati e Hilda Lizarazu.
En el 2007 sacó su último CD solista con canciones propias, "Hija del Rigor", cuyo primer corte de difusión fue "Una Tregua". Tras ser internada por voluntad propia en una clínica de rehabilitación en 2008, Fabiana Cantilo vuelve en 2009 con su nuevo álbum, editado el 21 de septiembre por Sony Music.
Este álbum, titulado "En La Vereda del Sol" -tema de Serú Girán-, es conciderado la segunda parte de su éxito "Inconsciente Colectivo", recopilando covers de los grandes del rock nacional. Su primer corte difusión curiosamente es "Inconsciente Colectivo", canción no incluida en el antedicho disco. Esta vez cuenta con las participaciones de Gustavo Cordera (integrante de Bersuit Vergarabat) y Kevin Johansen.
A finales de octubre de 2011, Fabi lanza el primer single de su disco "Ahora", el cual se titula "Una Vez Más". Dicho álbum (su onceavo de estudio) salió a la venta el 01 de noviembre del mismo año.
