Actually, I the concept of it is that it's Hyde who comes to find Lucy, and when he hears her song, Jekyll takes over for just a brief moment, and whispers that he knows who she is, but in the instant that Lucy turns around and sees him, it's Hyde again, having wrested back control from the good doctor.

I also love the concept of Jekyll being the one to say “I know who you are” because of the line Lucy sings “Will I survive, who will give a damn if no one knows who I am” and when Lucy did die, Jekyll did care
