Ganon may be many things, but even he can't predict the future. At the very beginning of Wind Waker, Link wasn't "the chosen one". He was just some kid playing dress up in Ganon's eyes. He had no use for him since he didn't possess the Triforce of Courage yet or anything else of importance to him. All he was to Ganon, by appearance alone, was just a reminder of the hero that defeated him decades ago. He couldn't stand to look at him to be reminded of the Hero of Time, much less waste his time and energy killing him. He figured the harshness of the cold dark sea would finish him off for him, out of sight and out of mind, so he commanded the bird to just toss him into the sea like a piece of garbage.

as jtcartoon stated, link was just a random ass kid at this point haha. ganondorf isnt aware of the curse that the spirit of the hero is constantly being reincarnated to take care of him so he logically wouldnt be wary
