Kynes was raised to hate the Harkonens by both kynes' father the imperial ecologist before Kynes as well as Kynes' fremen mother. But, the dream of the Fremen is a water rich green Arrakis so going against the emperor at this moment would be against that dream
Kynes' family back story is only hinted at in Dune but is fleshed out in the Dune Encyclopedia that was written during Frank Herbert's life and he said he would never say if it was or was not canonical. Either way it is a great backstory with kynes' father stopping harkonens beating up fremen and figuring out the spice cycle.

When you put into perspective that Duncan had always been a good soldier to the House and a believer of the Landsraad system and the Emperor being a sovereign leader only now to realize him and his whole house was sent to die it makes this scene sad. It's like if you dedicate your entire life to your country and how it's system works only to realize it's all lies and to your government you're nothing but expendable.
