A quick character analysis!
Dr Horrible:
He's the villain, right? But he also the protagonist! Should we root for him? Well, his failures make him sympathetic.
It's easy to identify with his social awkwardness, but also hidden ambition.
We expect the protagonist to get the girl!
On the other hand, he's a hypocrite. For all his talk about "changing the status quo" he throws a party with the mayor.
The "change" he pursues goes no further than his own bank account. He really didn't care about the homeless, nor about the root cause, as it turns out.
He didn't deserve to ""get the girl"" because instead of improving himself, he just tried to shallowly (and insincerely) pander to her interests.

Cpt. Hammer:
He's the hero! Or is he?
Ostensibly, he's the antagonist. He's crude. He's bad with words. He's unaware how he turns Penny off.
Also, as it turns out, he couldn't get tough when the going got tough. He was only on board while the ride was easy.
On the other hand, his message was sincerely inspirational!
For all the backganded compliments and (un)veiled narcissism, the core idea was altruistic and hopeful. Ironically so, because Dr. Horrible sang about the implied "rot at the core" that no one sees, all the while he just couldn't see past the rough surface!
He wasn't a nice person, maybe not even a good person. But neither was he the "hidden devil" Dr. Horrible thought him to be.

Penny:
Some viewers underestimate her for the way the plot (and male characters) treat her as a prop more than a person.
However, there are several points that make her the hidden, real hero of the story.
Firstly, she has the "tragic background" (kind of). She sings about rising above her failures, learning to see the good in people and using that energy to improve herself and the world around.
She may be "fighting the symptom, not the cause", but unlike Dr. Horrible she doesn't neglect the little good that she can do.
Also, unlike Cpt. Hammer, she doesn't quit when the going gets tough.
Her death underlines the moral of the story: while the self-important posers are fighting, the real helpers get hurt.
True heroism lies in helping those in actual need.
What both Dr. Horrible and Cpt. Hammer are doing, are merely a self-righteous solutions in search of a problem.

Even after watching this like a dozen times I’m still finding new hidden details.

Horrible’s picture of Penny that he looks at during Brand New Day was clearly taken from the bushes.

Moist struggling for an entire scene to open a can because his hands are too slippery.

Horrible’s car-control app has a completely unnecessary radio function.

The beginning was all about Horrible awkwardly trying to do an evil laugh. At his grand entrance during the climax, he executes one perfectly.

It's been bugging me for a little while about that last line and what people have been thinking about what, Penny said as she died.

She didn't have blind faith in heroes. She was granting, Billy what he wished; he sung it just a moment before about her not seeing what he was doing.
... so she pretended to not know he was, Doc Horrible. She granted him his wish by playing the fool.

Her saying that bit about cptn.Hammer was also a dig at him (Hammer). Penny wasn't a fool, an idealist yes, but not a fool.
Billy and Penny both heard what, Hammer said, and while Billy didn't know it, Penny also heard was he said, and saw what he couldn't bring himself to do.

Before that moment she died they locked eyes, and in that moment Billy understood that she was mocking, Hammer, and she saw in him the man she always wanted.
In that moment they realized they were in love with each other, and could do nothing about it.

The music is dirt cheap from a synth, the actors basically did this for free, the sets are hardly sets at all. Yet Dr. Horrible remains a classic for those who know it, with amazing, archetypical storytelling, great songwriting and an inescapably compelling narrative. My point: people should invest in that, not CGI or big screen names. Also goes to show the amazing talent of the people involved.
