In mario tennis theres a scene where the mask falls off. If you take the model for shy guy from that scene you can see that there's nothing behind a shy guy mask at all. Just a void inside the robes. In fact, the movie scene likely references the Mario tennis one because Luigi saw his mask fall off and reacted with the same horror.

They probably might be some type of undead entity or at least an enemy associated with the dead, consider that they are first seen in the dead forest area where Luigi was lost in (in specific, they found him in a castle), and they do have a whispery, raspy voice as evidenced by the Snifit who spoke to Bowser. They probably are very creepy looking under the mask, hence why Bowser’s minions were definitely more than surprised to the least.

Well they're Shy-Guys, they wear these full-body outfits as a way to work up the courage to interact with people. Maybe they like visiting places that non-Shy-Guys wouldn't go to for some alone time? Also Snifits fire stuff from the mouth part of the mask, so maybe it hurts the throat, like singers and many voice actors suffer from? (This is all headcanon from what I've seen)

Personal headcanon: Shy Guys don’t have a face. Since the first game they appeared in was the international SMB2, I theorize that they come from Subcon, the land of dreams. Everything under that robe, everything behind that mask, is pure nightmare. The same goes for Snifits, with the added ability to shoot bullets, also made of nightmare, and Birdos have something similar, with their eggs that are not actually eggs, but weapons, shells filled with, again, pure nightmare.
…You at least have to admit, it’s… Not entirely impossible…

The only other time in my recollection you see shy guys without their mask is in the first Luigi’s mansion. Granted they’re shy guy ghosts but you still vacuum their mask up to reveal two beady yellow eyes in a (seemingly?) empty hood. Doesn’t reveal much but makes them feel even more mysterious. Almost reminds me of Merlon and the other wizards from the paper Mario series.
