I think that song and the video revolves around the search for who they are and their purpose in life, as well as the challenges they encountered along the way. All of them are in search of who they are and their life purpose. Along the way they receive messages that life send to them, and face several obstacles, which are their deepest fears. The relationships are shown as sadomasochistic, implying that the pleasure and  the  pain they provide, turn into ties that arrest us, thus becoming the biggest obstacles to our search for ourselves and our purpose ...
One aspect that is in the lyrics of the song, but is  also shown in the videoclip is that sometimes you have to abandon a dream to follow another one,  and that life is about choices. When we choose something,  sometimes we have to give up another.
In my opinion, the lyrics is a monologue about mixed feelings about a choice that he made in life when he had to leave the love of his life behind to meet his purpose in life (which here is metaphorically exemplified as God.)

When he sings:
"The promises we made Were not enough
The prayers That We had prayed Were like a drug
The Secrets That We Were sold never known
The love we had, the love we had, we had to let it go, oh"

he meet three blond children, drawing symbols on the floor. Once they see him, they get up and run away. Immediately, many symbols of the band are tattooed on his body. In my opinion, this scene symbolizes the resignation of a dream to achieve  another dream. The children who run away, symbolize the lost dream of having a family with the woman he loved. This dream was replaced by other dream - 30 seconds to mars. 
This is quite a dramatic love story, but this is how i perceive it. Do you agree with me?
