She did nothing wrong but has been forced into a dangerous war alone, against two of the most powerful organisations in the world, with no one for support. This is why her years of negligence are completely justified; it is pretty much bullying, and she really needed some relief in the form of attending school, being the normal girl she wished she was and suppressing all her feelings alone.
Lucia, on the other hand, is a victim of experiments that guardians did to her, to be able to survive the future. while both lucia and kotori are innocent, the nature of their innocence is different; lucia cannot be considered human anymore: she is a future human, an alien, almost, brainwashed to the point she needs to have a purpose in life to continue living. however, she had enough support in the form of Nishikujou sensei, sizuru, and other good guardian members to support her; yes, lucia has a "family". Kotori was alone, with her parents dead, she made two familiars that served as her parents. She was alone in the Druid faction, unlike lucia who was in guardian. Lucia only had to take care of her orders from superiors, who are kind, like nishi-sensei, while kotori was lonely and desperately trying to figure out how to save the key. lucia, in a certain way, is very selfish, she thinks she is the saddest existence on earth, but as chihaya said in her route, lucia knows nothing about others. she only thinks about how she can feel better, and kotarou is kind enough to offer the comfort she seeks. kotori is the one who really needed this love.
while lucia is a mass murderer against her will, kotori did nothing wrong. a far-fetched comparison would be one of the nazi officers that killed thousands of innocent jewish people, he said he was following orders, akin to how lucia killed hundreds of thousands of people. Kotori just happened to be there when the nazis invaded their village; she never wished to save the jewish or to help the nazis, she was living her own life, but gaia vs guardian changed all of that.

I still see Lucia at the mall with this scene. After killing all those people all around her [toxic fumes] and going back to the last place she found happiness. When Kotarou finds her, and asks her to come back, she says she never can. She asks Kotarou if he can love Haruka, as she refers the poison side of herself, Haruka is her real name after all. She is sorry for everything she did, and even sad she broke Kotarou's light bulb. I love how she gets the price wrong and he corrects her "I have the receipt."

They didn't think little of it at all. For every single one of them, it's addressed that the club meant more to them than even Kotarou, in some instances, because none of those girls had ever gotten to just be normal and goof off like regular kids before.

Man justice needs to be don in a form a remake for the anime as much as I loved it it needs a bit more reforming for the first season

It doesn't matter. Anime adaptations can't really adapt everything so a lot of characterization will inevitably be omitted. That's why people hate on Emiya Shirou so much. The anime cuts out a lot of Shirou's internal monologues which give so much insight into his character. The anime lacks that context so anime only fans don't understand his character and hate him. My point is that anime adaptations of visual novels, especially one like Rewrite, are never going to do the original any justice.
