Geez. The best ending would have been finally finding a balance between all four factions.
I mean, The institute was the best way to save the world, but they only believed that with all that technology the only way to save the world was to replace the world, which was frigin ridiculous.
The Railroad wanted to free all synths from bonds, which didn't conflict with any of their goals.
The BOS's prime mandate was to collect as much technology as possible for the preservation and advancement of mankind. Guess what? Even if you strip it down and claim that Synths were only technology, then it would still be the job of the Brotherhood to protect them, even welcome them into their ranks (I'm guessing Maxson never reported any of this back to HQ)
The minutemen weren't even wrapped up in any of this as their main goal was to protect the settlements to the best of their ability (I didn't play new vegas even though I've heard their from there so forgive me if I don't know their mandate)
If they just put aside the pettiness. I mean, with the institute's technology, they could have actually started farms back up (as one is seen in fallout 4 to my knowlage (working on getting the game I'm excited for it)) cured every disease possible, even FEV as we saw a frigin backyard Super Mutant scientist was able to cure it with the meagre items he was able to obtain so don't tell me they couldn't have solved this problem in a few weeks with their equipment if they actually focused on it. They could cure ghoulification which is a serious problem in the fallout world. The Brotherhood, if they actually focused their efforts on a single enemy like the ferals and supers, then they could have easily cleared out the commonwealth within a few months with the man power they had. I understood why they couldn't in Fallout 3 because they didn't have the skilled manpower to plow through the DC ruins, But Fallout 4 theres no excuse! The Railroad would be around to protect the synths who were created at that moment as no more would be made. And the minutement.... well... they'd just keep protecting the settlements I guess.
But still, this unified effort would advance the commonwealth to the point where it's fortune would spill over to the other territories in the US! Hope would finally be spread through the world.
